The investigation of the stoichiometric coupling between carbon and growth-limiting nutrients within the biomass of marine microorganisms is central to understand biogeochemical dynamics such as the marine carbon cycle.

A recent paper by T.F. Thingstad and 14 coauthors (Nature 455, 18 September 2008) reports surprising results about the carbon to nutrient coupling in an Arctic pelagic ecosystem. The accumulation rate of added organic carbon to mesocosm systems depended critically on the state of the microbial food web. Mineral nutrient limitation of bacterial growth resulted in higher carbon accumulation than organic carbon limitation.

The mechanism behind this surprising effect was that addition of dissolved carbon stimulated bacterial competition for nutrients and thereby reduced phytoplankton biomass and carbon production. This effect was even more pronounced in Silicate enriched, and therefore diatom dominated, mesocosms where carbon/mineral nutrient ratios of phytoplankton were high. As both, carbon/nutrient ratios of inorganic consumption and the release of dissolved organic carbon may increase with increasing CO2 levels (Riebesel et al. 2007) these results show that it is not possible to predict future states of the marine organic carbon cycle without understanding stoichiometric dynamics in autotrophic and heterotrophic food web processes.

Additionally, the study demonstrates the importance of experimental analyses to identify and investigate key processes regulating marine pelagic food web dynamics and thereby biogeochemical cycles. Mesocosm experiments have recently become an essential tool for such investigations demonstrated for example by the analyses of carbon consumption in a high CO2 ocean (Riebesell et al. 2007) or the control of marine pelagic trophic cascades by top predators and zooplankton (Stibor et al. 2004).

Subject : Coupled physical-biogeochemical modelling of NW Mediterranean sea with the Mars3D and Eco3M numerical tools

Collaboration: M. Baklouti (LOPB), Pierre Garreau (Ifremer), F. Carlotti (LOPB)

The main objective of the post-doctoral activity will consist in the simulation of the first levels of the trophic web of the pelagic ecosystem in the NW Mediterranean sea with the numerical tools Mars3D and Eco3M. This should allow to (i) improve our understanding of the functioning of this ecosystem, (ii) verify model’s ability in representing phytoplankton seasonal successions and to (iii) answer some scientific questions specific to the NW Med Sea ecosystem.

A preliminary post-doctoral job has been dedicated to the technical aspects relative to the coupling of the two numerical tools. The coupling can also work in parallel mode via MPI (Message Passing Interface). First coupled simulations with a simple biogeochemical model have already been undertaken.

The present job will first consist in the construction of the biogeochemical model (in terms of state variables and processes), using the already existing model versions and the biogeochemical processes implemented in Eco3M. He will also benefit from the experimental and modelling work in process in the LOPB on the phytoplankton and zooplankton compartments.

In practice, the post-doctoral fellowship will join a research team in which his work will be at the interface of several phD thesis in process on connex subjects, in order to address some of the remaining issues. For example, a particular attention will be given to the coupling between the zooplankton compartment with hydrodynamics to include an integrated parametrization of organisms individual behaviour (scale transfer from the individual level to the functional group).

The second part will focus on the simulation of the NW Med Sea functioning with the coupled model. First, it will focus on the simulation configuration (choice of simulation period, initial and boundary conditions, spin up,…). Once the tool will be ready, a one year simulation will be undertaken, followed by simulation outputs analysis and comparison with available data.

The candidate must hold a phD degree. Solid knowledge in physical oceanography as well as an experience in ecosystem modelling are also required. The net salary will be around 1900 € per month.

Contact :

The Netherlands Institute of Ecology (NIOO-KNAW) is a research institute of the Royal Dutch Academy of Sciences with the mission of carrying out excellent fundamental ecological research. This research is performed in three centers: the Center for Estuarine and Marine Ecology (CEME) in Yerseke, the Center for Limnology (CL) in Nieuwersluis and the Center for Terrestrial Ecology (CTE) in Heteren. In the research international collaboration, communication with colleagues and training of Dutch and foreign students play an important role. The research is carried out by a motivated and creative group of researchers who have extended and specialized research facilities at their disposal.

The Department of Ecosystem Studies of the CEME studies the dynamics of estuarine and marine ecosystems as resulting from interactions between biogeochemical (carbon and nutrients cycle) and ecological (flows in food webs, behavior of macro-organisms) processes, both in their present state and under changing forcing due to local and global anthropogenic impacts. Major objectives are understanding key biogeochemical processes, the role of organisms in sediment,s the development of conceptual and mathematical ecological models for sedimentary systems, benthic-pelagic exchange processes and functioning of coastal ecosystems, and the collection of the experimental and long-term field data required. The department comprises about fifteen people.

In the department of Ecosystem Studies is a vacancy for a

PHD student Ecological/Biogeochemical modeller

Vacancy number CEME-ES-08434

in the project: ‘The nitrogen cycle and changes in the carrying capacity of coastal waters’ (NICYCLE) which is subsidized by the Research Council for Earth and Life Sciences (ALW) with financial aid from the Netherlands Organization for Scientific Research (NWO) in the National Program on Sea - and Coastal Research (ZKO) part ‘Changing Carrying Capacity of Ecosystems’

Project description:

The main goal of the NICYCLE project is the elucidation of the nitrogen cycle in the Wadden Sea and the bordering North Sea. The relevant processes will be quantified to understand the changes in carrying capacity of these ecosystems with respect to nitrogen. Nitrogen has been chosen because of its central role in the food web and major ecosystem processes, and its complex and fast microbial cycling. In order to obtain a comprehensive picture of the nitrogen cycle in Dutch coastal ecosystems this project aims at a multidisciplinary approach in which the various microbial processes and their rates will be measured, and the key players and their interrelationships will be identified. The acquired knowledge will be incorporated in a dynamic mathematical model. The project involves 5 research groups of NIOO-KNAW (Yerseke), Royal-NIOZ (Texel) and the University of Amsterdam and 4 PhD positions.

Requirement:

We are looking for an enthusiastic and creative person with a masters degree in biology, chemistry, geosciences or engineering. Experience with numerical modeling is a prerequisite. We expect that the candidate will successfully complete a PhD thesis.

Appointment:

This position involves a temporary appointment for a period for 1 year with possibility for an extension for 3 years (38 h per week). The total position involves a temporaryappointment for 4 years.

Salary:

According to the Labour agreement Dutch Universities (CAO-NU) the maximum gross monthly salary coming with a full-time appointment will amount to € 2.000,-- per month in the first year and increase to € 2.558,-- per month in the fourth year, excluding 8% holiday pay and year-end bonus. We offer an extensive package of fringe benefits.

While there is a consensus that increasing atmospheric CO2 over the industrial age has decreased ocean pH by 0.1, two studies in 2008 demonstrate that measuring the effect on natural populations may be more complex than anticipated.

In April 2008, ocean acidification’s impact on calcifying organism was re-examined by Iglesias-Rodriguez et al. (Science, <st1:date month="4" day="17" year="2008">17 April 2008</st1:date>, see highlights) and underlined the need to better understand the mechanisms underlying biogenic calcification. The impact on the food webs proves to be just as difficult to gauge. In 2007, Attrill et al. (2007) offered first results suggesting that lower pH in parts of the North Sea open a niche for non-calcifying plankton, and particularly jellyfish.

Jellyfish are sometimes regarded as trophic dead-ends, with few and sparse predators, and their explosion can be of serious ecological and economic consequence as is the case in the Black Sea.

To further test the findings by Attrill et al., Richardson and Gibbons have gathered Continuous Plankton Recorder and pH (ICES) data from the North Sea and much of the North Atlantic for the period 1946–2003. Their analysis shows that on basin-scale, the available data offers little support for a relationship between ocean acidification and jellyfish populations.

The study does not rule out a relationship between acidification and jellyfish populations on local scales, but concludes if low pH has any effect on natural populations, this may be negated by the much more important effect of warmer water temperatures.

Session Announcement and Call for Abstracts "Recent Advances in Coupled Physical / Bio-Geochemical Modeling in Polar Seas"
Arctic Change 2008
Quebec City, Canada, 9-12 December 2008

Abstract submission deadline: 26 September 2008

--------------------
Abstracts are invited for session T36: "Recent Advances in Coupled Physical/Bio-Geochemical Modeling in Polar Seas," being convened at the
Arctic Change 2008 Conference, to be held 9-12 December 2008, in Quebec City, Canada.

Session description:
Understanding of the deep changes occurring in polar seas is severely impeded by the lack of long-term time series and synoptic field observations, mainly due to harsh weather conditions and cost of sampling in remote northern regions. By recognizing this urgent need, the International Polar Year (IPY) has favored the setup of major observation and monitoring programs to gain new critical observations about the major oceanographic processes in the Arctic and its ancillary seas.

Given the complexity of the marine ecosystem, including multiple food webs associated with heterogeneous physical regimes, a better understanding and predictive capacity of marine ecological processes and associated geochemical fluxes in the Arctic should combine remote sensing, real-time monitoring, and 3D physical-biological-geochemical modeling, the latter being in this context a critical integrative tool. Numerical modeling systematically accounts for the basic interactions among physical, biological, and geochemical variables and the full range of oceanic variability at various spatial and temporal scales, filling gaps where key bio-geochemical and ecological processes occur but data
are lacking.

The goal of this session is to discuss recent advances in the field of coupled physical-bio-geochemical modeling in polar seas and the links with monitoring and field observations. Spatial and temporal timescales should range from local to pan-Arctic and from paleo-environmental studies to climate prediction models.

Topics of interests include but are not limited to:
1) Interactions between sympagic and pelagic ecosystems;
2) Carbon and nutrient cycling and budgets;
3) Effects of freshwater runoff;
4) Fate of terrestrial DOC; and
5) Pelagic / benthic coupling.

PRESENTATION:
In order to continue and broaden the processes opened during the EURO MEDITERRANEAN International Symposium in Tolon (November 2007) the Italian Marine Scientific Community promotes, in collaboration with the Mediterranean scientific partners, on September 11-12, 2008, the 2nd EURO-MEDITERRANEAN International Symposium in Portorosa (Messina).
The Mediterranean Sea and its coastal regions, one of the cradles of modern civilization, have been the object of different interests over the last 5000 years. This strong relation has given rise, through centuries, to a life style which can be defined as “Mediterranean”. This life style originates also from a peculiar geographic and climatic situation (“Mediterranean climate” is prototypal) , in which the sea acts as the principal communication pathway among the different cultures living along the shores.
The charm of the Mediterranean, a rather restricted area, lays in its potential to serve as a natural laboratory for the study and in depth examination of researches in the field of physical oceanography, marine chemistry, marine geology, marine biology, biotechnologies, fishery management, aquaculture. The fragility of the basin lays in its geographical and morphological setting: a large water mass, surrounded by steep mountains, enclosed within continental areas having different climatic regimes, strongly related to the large water input from Gibraltar through a shallow sill, and whose depths (more than 5000 m) are used as the final destination for the waste and products of an industrialized civilization, which is more and more colonizing important areas on the northern Mediterranean shore.
The combination of sea and surrounding mountains makes the hydrological cycle of this area an extraordinary “engine” providing water not only to the Mediterranean coastal areas, but also to the countries to the east of the basin itself: Mediterranean Sea is a “basin of concentration” and the equivalent of about three times the total incoming water (precipitation + runoff) is “exported”. The social and economical role of water resource has always been, and still is, central in human development in the area and nowadays plays a key political role.
The Mediterranean Sea represents, also in the present day, a multifaceted center of interests: it is a preferential way for. the transport of goods and merchandises among east and west, north and south; it is a natural pathway for the transport of energy products, which are abundant within the surrounding area; it is a special site for tourism, which is oriented not only to a beautiful and mild nature, but also to a cultural growth thanks to the presence of several archaeological sites, museums, cities of arts; it is a rich garden of marine biodiversity, an appreciated producer of high quality seafood.
All these aspects can be managed through a coordinated and cooperative effort among the countries surrounding the Mediterranean. Such cooperation should be seen within a Mediterranean culture, which is open to receive the best models from the outside, still keeping a link with its own origins, deriving from a long-lasting and respectful contact with the natural world.
A constructive participation for the coordination and cooperation within research activities in the Mediterranean area, needs the creation of international centers and laboratories, set in key areas of the basin, the plan of a shared use of naval resources for research and the direct involvement by scientific institutions of young people during their pre- and post-degree training activities.
All the proposed activities should be extended to the Black Sea countries that are directly involved in the Mediterranean hydrological cycle and that are linked to the mediterranean Countries by common interests well rooted in all the past history of southern Eur Europe.

Purpose
The objective is to draw, in a common view, a Marine Multidisciplinary Research Programme involving the scientists from all areas surrounding the Mediterranean.

Geographical area
The exchanges will address the entire Mediterranean, with scientific stakeholders from: Albania, Algeria, Boznia & Herzegovina, Bulgaria, Cyprus, Croatia, Egypt, France, Georgia, Greece, Israel, Italy, Lebanon, Libya, Malta, Montenegro, Morocco, Monaco, Palestinian National Autority, Portugal, Romania, Russian Federation, Slovenia, Spain, Syria, Tunisia, Turkey, Ukraine.

Scientific areas
Five scientific areas will be addressed to :
1) Maritime activities; 2) Integrated Coastal Zones Management; 3) Deep Mediterranean Sea; 4) Training and research in an enlarged Mediterranean ERA-NET vision; 5) Food and Fisheries.

In order to better understand, assess and predict the joint effects of climate variability and fishing on tuna populations and fisheries, a spatially-explicit (3D) size-based and environment-driven numerical model of skipjack tuna population derived from the APECOSM (Apex Predators ECOSystem Model) has been implemented in the Indian Ocean. It is associated to a maximum likelihood approach in order to estimate its parameters using catch/effort and size-frequency data. The optimization algorithm uses the differentiated model to compute the gradient of the function to be minimized.

The postdoc will pursue this research work using and extending the model/approach to other tuna species (yellowfin and bigeye) and other sources of data such as conventional and electronic tagging data. He will publish his work in scientific journals.

The postdoctoral work will be part of the “Climate and Fishing Impacts on the Spatial Population Dynamics of Tunas” project which is funded by the PFRP of Hawaii and which is part of the activities of the GLOBECCLIOTOP Working Group 4 “Modelling and synthesis”.
